Did you put the bin, usr/bin & usr/local/bin directories in path too?
You might need to add all the bin directories in your path.

Try doing a "env" on cygwin & compare the path on the ssh session.
There could be a difference in the path that is causing this.

When you are in the actual directory, you may want to try putting "./"
before the command so that it is referencing the current directory
that you have cd into.
