We have not been able to duplicate the problem you have reported. These are the steps we took:
- Create task in Todo for iPad
- Sync to Toodledo
- Sync Todo for iPhone with Toodledo
- Verify that the task is on iPhone
- Delete task in Todo for iPhone
- Sync iPhone with Toodledo
- Sync iPad with Toodledo
- Verify the task has also been deleted on iPad

Please go through those steps and let us know if you get different results
